Okay this is something of a bit of a theory I have come up with revoling the three versions of the same character model, who appere for the last time and the first time in .hack//Dusk. It is based on bits and peices of clue found in many of the other .hacks

First off I would like to allow this to be known their is several emails in .hack//G.U. that can be gained by transfer volume 4 and fragments data in to Rebirth or the Terminal disk i forget which one to be exact, but thats not the odd part, its the send and content of one of them, it is a crossed wire email from none other than Blackrose herself! the content is actualy relivent only to .hack//Dusk and reveals what happened to Kite during the events of that created The first known copy of him.

it explains that during the time gap that happened from last time we saw him which is .hack//Unison and Shugo and rena being sent their avatars by Aura. Kite, Orca, and Blackrose, who was in school during the time of unison had appeently spent so much time saving the world that they had to spend the entire time gap studing and catching back up and stay in school and that this is the reason why when .hack//Dusk starts Aura has to send out a copy of Kite and Blackrose's Default Data (level 1) to people she could trust and proably rigged up a way to give Shugo a bracelet.

Another bit of interesting thing that adds to this is the last volume of the manga Balmung actualy gets Kite and Orca to log in and help him. What they help him with is never stated as we could see Kazu and Mistral's helping hands. One posiblity is they he had them gather up the Virus Cores so Shugo could gate Hack and Kite would be the only able to know how to do this and how many they would need.

On a last interesting final note, the Tri-edge the AIDA known as Kite of the Azure Flame is shown actualy for the first time in .hack//Dusk. Each Volume has a page or two of manga showing the destruction of Balmung by the Tri-edge in the last oneit is actualy shown what this is as it say GU^!!! on the bottom left pannel. This means one of two things the Tri-edge is was...

A. Born in The World, and was ether the reason why the world was destroyed by the server fire, or someone set fire to a server to destroy him
B. Born in The World R:2, and if so the Admins where allowed to keep their character data

Actually, the actual actual Tri-Edge is an AIDA. A strong one that infected Ovan and gave him that gross looking arm. And the Kite of the Azure Flame was created by Aura, along with Azure Balmung and Azure Orca, before she disappeared to help destroy the AIDA. Together those 3 make up I think its called 'the Azure Knights or something like that and their main purppose is to defeat AIDA. Thats why Azure Balmung or "Winged guy" and Azure Orca or "Naked guy" were seen destroying that AIDA before Haseo was transported from the AIDA server to the real server in vol.2 of GU

But that aside I think the rest of your theories are pretty interesting. It makes me want to take a look at those mangas again.
