Phase 1: A Reunion of New Beginnings
Kira and Lacus have a secret wedding in the forest of a PLANT colony with only their closest friends as guests. During the wedding we learn that Mwu and Murrue are happily married as well, Dearka and Miriallia have a reunion of their own, and Athrun haven't been seen or heard from in a long while. At the end of the ceremony, an unfortunate event occurs where Cagalli is nearly killed by a failed assasination attempt and a secret wedding is not so secret anymore.

Phase 2: Voices of Danger
While Cagalli is recuperating in the hospital, news is spread out all over the Earth and PLANTs about the unsuccessful assasination attempt. Evidence is scarce, but the few that are found are starting to lead up to the Earth Atlantic Federation. EA's leader Richard Henderson makes his appearance by denying any false rumors. Several other people share their views on the twist behind the plot. Meanwhile, Kira gets an unexpected call.

Phase 3: Dangers of Secrecy
The news of the assasination attempt spreads out to many nations, one of them being the newly formed Oceanic Republic. The head of the Republic, Audrina Kavira, seems to show little simpathy for Cagalli once the news is relayed to her. In the meanwhile, she sends one of her best soldiers, Daniel, off on a secret mission and gives Kairynn orders to report to her information about a conversation she has with the Chairwoman of Zaft.
While orders are given within the high circle of the OR, some of its citizens become a bit curious about the situation at hand. After a private conversation with Kira, Athrun, who now goes under the alias Koji Matasuki, infiltrates the secret labs of the military base. At the same time, two students, Ryoku Takashon and Tarren Kuroshi, do a little infiltration themselves.

Phase 4: Within the Flames
As Daniel heads out on his mission, he finds himself in a peaceful village known as Miroir. However, when he arrives there the village isn't as peaceful as it's known to be. Daniel finds himself in the middle of a military conflict and ends up being the protector of a local female citizen under the name of Ciel.
Meanwhile, ZAFT takes action as it sends its top military team consisting of Yzak, Dearka, Shinn, and LunaMaria into the borders of the Oceanic Republic to do an unlikely investigation that could lead to some troubling information. This needed information may perhaps relate to the discoveries of the Republic's own civilians, Ryoku and Tarren, as they carry on their investigation in the local University's lab.
And what plans does Kira has that causes him to say his goodbyes to Lacus?

Phase 5: The Message of War
A new character from ORB, Shoji Buren has been chosen to make an announcement by the ORB Emirs. It is a very important speech, with accusations from Cagalli's attempted assassination pointing towards the Earth Atlantic Federation. Many are shocked and intrigued by this announcement, from the former Archangel Crew to members of ZAFT and the PLANTs. The people of the Oceanic Republic also show concern.
In retaliation, the Atlantic Federation, under the leadership of a man named Richard Henderson, has also announced to the world how they felt about the issue. This is when a new team of people are introduced: The Absolute Zero, its members being Paul, William, Alex and Tanya. Their appearance is a premonition of a battle to come.
Meanwhile, Athrun meets up with the ZAFT members sent to the OR, his former teammates. As well, Audrina watches the events unfolding in front of her while she makes plans of her own. It is a sign that the world will be plunged into confusion.

Phase 6: The Recurring Cause
The Atlantic Federation begins their battle at Onigoro Island in order to take out ORB's military facilities and ports, and show the world that they are not to be treated lightly. Absolute Zero, or the A-0 as they have been called, are excited to be used in this battle. Kira also wants to battle and defend ORB, but Lacus forbids him from it.
Meanwhile, Cagalli is having difficulty with the ORB Emirs, whose opinions conflict with her ideals. As well, in the OR, Kairynn voices her opinion of the battle to Audrina, who sees things are going according to plan. Ryoku and Tarren also witness the battle as they infiltrate a military base to find out the OR's secrets. Athrun, Daniel and Ciel also watch as the battle soon concludes. What does this battle mean for the rest of Earth's people?
