Depends on: What your opponent has on the field. How many life points your opponent has left. Who entered the field first.
But if we are talking 1 on 1.. I'd say Progenitus! Its the soul of the world!

Emrakul by far. Rode Daimon is right. He has Annihilator 6 (protection doesn't matter, you're going to have to sac your Progenitus when he attacks.) Plus: You take an extra turn when you play him and he can't be countered (Progenitus can.)

Gameplay wise it would depend on where Emrakul was cast from and which was played first, the cards themselves are pretty even.
An in world fight between the two in terms of flavor would see Emrakul as the likely victor as Progenitus is the soul of a world, which is Emrakul's main food source. It would be like a person fighting the soul of a turnip.
