I'm a terran player and i have been having a lot of problems against the combination of mutalisks, zerglings and banelings.

It seems like i can't leave my base at all because of the mutalisks harrassing all the time and the banelings and zerglings waiting on the creep keeping me from counterattacking because they will kill most parts of my army before the mutas comes and cleans it up or wreck my base. And when try to turtle the zerg just out expands me.

So any tips on what i can do when the zerg uses this against me?

as difficult to comprehend the answer may sound, it is best to deal with your opponent before Mutalisks come out.

but to answer your question correctly, Mutalisks are common in ZvT. learn the timing and prepare accordingly when you think you should. that is, build Missle Turrets at key locations, such as your mineral line or Starport and high-Tech buildings. if it gets really bad defending Mutalisks, build a few Thors and situate them along with your static defenses.

the issue here is pretty much a matter of initiative. if you attack first, he will have to use his Mutalisks to defend. however, if he attacks first with his Mutalisks, you will invariably be stuck using a large percentage of your army to defend, also.

So if i scout that my enemy is building a spire i should push?

yeah, i'd say the major part of preventing muta raids is scouting. If you see the spire goin up a few turrets around your essential areas and 1-2 thors will keep mutas away. as for banes/lings its also about knowing the position of your enemies army so you can set up tanks,thors, or even bunkers in their path. As a protoss player though all i gotta do is make stalkers 3nodding .

To deal with muta ling bling its best to pre spread you marines before the bigger engagements.

Marauders with concussive shells can slow down banelings and if hit they have enough health to survive barely.

Marines and thors can deal with the mutalisks with relative ease, as for zerglings if you have a few heliions or a big enough Bio Ball to prevent swarms you should be just fine

I think as long as you don't let the muta ball get too crazy and have good static air defense you should be able to handle it with just MMM and tanks. Just make sure you micro your units so the marines aren't exposed to the banelings. Or you can get vikings out before they start pumping a good amount of mutas. That might stop it.
