Having a ninja follow you is definitely a very troubling situation. But if you've noticed that he's following you in the first place, then he can't be a very good ninja, so perhaps you could pull an xkcd and just say "I know you're watching" at random intervals throughout the day. If he's as bad as I think he is, he might be scared away by that.

Kung fu fight. Everyone knows that all weapons must be dropped when a challenge to hand to hand combat is launched. While the ninja still knows a rediculous amount of martial arts, you're better off fighting a bare hand ninja then an armed one.

In the case were the ninja is actually a purple FOE, just keep moving, it only moves one space to your one space.
