
I'm glad to see that I'm not the only one to have this idea immediately pop into their head after watching the first Rebuild movie. But I can't BEGIN to imagine how this sort of thing would work out. So let's just take a moment to observe some of the suggestions from the above image.
1. Tabris closed both 1.0 and 2.0 by making strong references to having known Shinji in the past. It's unclear why Tabris would know anything about the events from EoE or the anime, given that this is supposed to be a total re -imagining. It's possible that his role in Rebuild has just been altered to give him some prior knowledge about Shinji. Might have some connection to the "Father" statement he made towards Gendo on the moon.
2. The state of the ocean is identical to how it was during EoE's ending. Perhaps Second Impact took a larger tole on the planet in Rebuild by affecting larger portions of the Earth's ocean. The water in Antarctica was in a similar state prior to Third Impact when Gendo visited it in the anime. Still, the choice of imagery for the opening of 1.0 was very suggestive.
3. What REALLY gets me is the line of blood on the moon. When Shinji rejects Instrumentality, a large wound is inflicted upon Rei/Lilith's neck, causing a wave of blood to gush out and leave a red stain on the moon's surface, identical to the one that appears in 1.0. I can't imagine how else that stain could have gotten there.
Something else has been occupying my thoughts as well: the renumbering of the Angels. The numbers have all been moved up a slot, implying that three angels appeared prior to Sachiel's attack at the beginning of the movie. Originally Adam and Lilith were the first two angels, but this may no longer be the case. Perhaps Adam is not the first Angel in Rebuild. If such would be the case, who or what is? I'm willing to guess it might be whatever the hell they're keeping wrapped up on the moon.
