I think Shinji is sexually confused, but in the end, completely straight and hawt for teh Asuka.
The only connection between him and Kaworu was that Kaworu was the only person that made Shinji feel like a person and his only true friend.

Well, he's obviously got some attraction to Asuka. At the same time, they didn't do that Kaworu bath scene for nothing. I imagine he's confused, like Sachi says.

I think Shinji gives off a very asexual vibe. Straight, gay, or bi isn't the question, because I really don't think he feels physical or emotional attraction. He's just awkward, hence all the blushing. Although the sexual tension between him and Kaworu did shoot sky-high in both the manga and the anime versions of the series....but to me he just doesn't seem the type to care. I lump into the group with Rei and Gendo: "Not adept at living." (Though really, are any of the characters "adept?")
