No, these pokemon will not cause anything bad to happen to your game. The only draw backs are that they will not unlock special events like the legit ones do.

Wait, wait, wait...........
So let's say I used that code in the Action Replay forum to get Oak's Letter to obtain Shaymin.......... If I catch the Shaymin using the method of a non-legit Oak's Letter, can I still obtain the Gracidea Flower from the lady in Floaroma to get Sky Shaymin? Or will this tactic end in failure??
(By the way..... YES! The codes finally worked for me.)

(By the way..... YES! The codes finally worked for me.)Grats on it working (Finally). And well I'm not sure if it will give you the Glacidea Flower or not. But I heard that it does work. I haven't tested it out myself yet though.

(By the way..... YES! The codes finally worked for me.)you can only get the Gracidea flower if you obtain Shamans land form on Diamond/Pearl trade it to Platnium and then talk to the lady in Floraroma Town
