You controlled YGO?
I'd do the following:
1.Give Shizuka-Chan more screen time and more opportunity to hone her dueling skills.
2.Bring Kisara back from the dead (or the Shadow Realm...stupid Dub) and put her into modern times.
3.Keep Atemu in modern times!
4.Make Puzzleshipping canon! >D
5.Get rid of Duke Devlin. D<

Hmm... I would... make the series focus less on dueling and more on relationship-building. (not necessarily romance, but also friendship and rivalry) Dueling would of course still be a big part of the series, but there just wouldn't be *quite* so much of it. XD;; And it would focus more on when the characters are in school...
I would make Jounouchi and Shizuka leave their parents and live together, supporting each other money-wise and on an emotional level, and I would make Mai move to Domino as well. Also, Puppyshipping, Nurseshipping, Puzzleshipping, and Chaseshipping would be canon. XD Bakura would also get more screen time, and his other self would be destroyed (like in the actual series) so we get to actually learn more about Bakura's personality without him always being possessed.
Malik, Rishid, and Isis would at least visit once in a while, and Atem would've won the final dual against Yuugi, just so he would stay in the present. XD;; But it would also lead to more plot about the two coming to terms with their roles in society, since they would still share a body, and Yuugi learning to fight his own battles, even with his other half still there. Atem would learn to integrate into society and finally be a normal person without the weight of the world on his shoulders. He and Yuugi would switch control of the body often, so both can experience school and time with friends.
Also, Shizuka, Anzu, Honda, Otogi, and Bakura would develop more important roles in the story besides just being cheerleaders.

Which is a load of BS....I've known these guys since I joined, and I know that they wouldn't do anything like that.
They must have got hacked items...bah..XP

Yes, he looked very adorable when they first started showing the Ancient Egypt Flashbacks but he didn't look as... Egyptian? Gah, I dunno. XD;; Maybe it's because he had white skin.
