Well... I only go by the real history of the two. Ninja's were just thugs back then who weren't really skilled against the highly trained warriors like Samurai or Ronins but their fight is with the pirate who aren't that skilled either but learn more through experience. I think if there was a real fight between the two... I'd say the Pirate would win.
