Just gonna put my opinion here. c:

WARNING, SPOILERS
Well, when I first got the game, I was all for the Empire as I am usually really strict about law. I went through the game thinking the Imperials were right and just, yet I didn't join either side of the war. Then, I read more about the Empire, how they formed the White-Gold Concordant, how they banned the worship of Talos and all that. I started to get a little iffy about that; I don't think anybody should have the worship of one of their Gods taken away from them. So I finally joined the war, siding with the rebels out of curiosity. Then everything changed when the Stormcloaks attacked. So I found I side with the Stormcloaks more than the Imperials. for the record, I also joined the Imperials just to get the experience for both, and I still hold to my decision.

The Imperials tried to execute me, for simply being in the wrong place at the wrong time, General Tullius doesn't seem to care about Nord traditions and didn't bother to educate himself on them before appearing in Skyrim (Not to mention he is an asshat among other things), and all the soldiers seem to be jerks whenever I pass them around Skyrim.

Also, if you finish the Stormcloak storyline, Ulfric's speech makes him seem, how I say, less power-hungry than many make him out to be. Yes, he would like to be High King, but not so much that he takes it. He waits for the Moot.

I understand Ulfric isn't perfect, I understand he is racist, but to be fair, the Imperials are racist as well. :^P Aside from Solitude, how many Argonians, Elves, and Khajiit do you see running around? Nobody seems to trust them. Riften has all sorts of Races and is under Ulfric's influence. And he has been tortured by the Altmer before, so I kind of understand (Not saying it's right, I think it's completely wrong, but hey). But overall, I quite like Ulfric and maybe it's just me, but he hasn't been as much of a jerk to me as Tullius has. This is all matter of opinion though. When it comes down to it, both sides have their good and bad and neither side is really right.

TL;DR (This is spoiler free): I side with Stormcloaks because I like Ulfric, Tullius was an asshat and don't like the banning of Tiber Septim.
