Neutron Jammers are, from a Scientific perspective....

About the gundams behind hard/impossible to hit and taking out entire battle ships. THink of it this way. THey were small targets, the weapons of the battle ships were like the ones on today's warships, their "Big Guns" weren't maneuverable enough to lock onto the fast moving Mobile Suits. and they most likely, thinking how most military designers think, thought that their ships would be going up against other ships, there go, their AA defence guns weren't all that great, or, too limited.
Gundams are about 3 stories high in SEED - if you can hit missiles in flight with your defence turrets (as we see them do throughout the series), how in ******** could you miss something of such scale?

I think it may have to do with a combination of the Stormtrooper Effect and the The Inverse Ninja Law
