500 AD was the first appearence of seporated Magic and Muggle communities.
This happens to be around the same time as the Muggle's "Dark Ages".
There was a horrible sickness that crippled the poor, but the wizards and witches, for whom the study and practice of magic was under attack, struggled and gained secret communties around the world to protect themselves from sickness and persecution.
This started with the successful coop of the magical monarchy, led by Bubbersgit family against the Magiacity royal family. The secret communties founded outside the Muggles worlds were centered by the Magicacity's royal palaces that had been taken. The royal treasurey was also used to support the crippled economy.
Now the magical creatures were mainly all brought to live around the castle before the coop, so this led to the distiction of magical creatures living in the hidden magical communities quite easily.

Professor Albatou frowned.
"No, that's contemporary history, Victoria. The Muggle's Dark Ages was the time of great poverty and plague."
Katters raised her hand as she called out, "Didn't people kill cats because they thought they were associated with witches?"

"Very good, yes.
The Dark Ages was the first time that humans, or as we now call them muggles, began to fear wizards and witches because of their magic. The muggles blamed us for the horrible wars and plagues going on.
Can anyone guess why witches and wizards would want to leave the muggle realm and form seporate communities?" Professor Albatous said with a thin smile.
She held her wand in the hand resting on the hourglass stool.

"Very good Meka. That's right." Professor Albatou smiled as she tapped the board to present a picture of the many ways muggles attacked witches and wizards.

"I thought burning at the stake didn't work on us."
Kouki spoke out while pointing to the picture.

Professor Albatou smiled.
"No, it doesn't. But it's a very uncomfortable thing to go through."
She tapped the picture again and a group of cloaked wizards appeared.
"Some wizards and witches refused to live in secret, and they began to attack defenseless Muggles."
Professor Albatou twinged.
"This is were He-who-must-not-be-named got the ideas for his Death Eaters. Can you see any silimarity between the groups?"

Katters looked at the groups for a minute.
"They both are wizards...?" She guessed. It seemed pretty apparent, but perhaps it could work.
