technically it's dr osto, because he was the one who started all the gene mutation and was so facinated by all of the lost technology on Ragol. He continued to poke and prod into everything.

Congrats to Phaeton! You are the first one to get the correct answer! But since you didn't give the explanation (and SSJ2 did) you both will have to split the 200 gold prize.
Now to explain why Dr. Osto truly is the real bad guy of PSO Episodes 1 and 2:
1. Clearly, in episode 2, Dr. Osto is found of using Flowen to extract the Dark Flaz DNA from his body. Later, it is found out that Flowen wasn't going to be healed of the wound inflicted by Falz, and the doctor knew that too. This gave the doctor an evil idea. Since his subject would not be cured of the "disease" he may be able to experiment on Flowen. Therefore, create a being of mass-destruction to take over Ragol for himself. In doing his experiments, he seems to have implanted the AI "OLGA" into the body of Flowen. (Remember, there are 3 AI's onboard Pioneer 2. They are Vol-Opt, Calcius "Cal", and Olga.) But his plan doesn't work out like he wanted to (I'm still not completely sure why, but I have a therory that Olga took over took over Flowen's mind and made him insane...), so he dumps the body of Flowen into the Test Subject Disposal Area. If you notice when you go to Olga Flow, you are teleported to this place. So in reality, Dr. Osto created Olga Flow. (To prove this: When you fight Olga Flow form 2 on Hard-Ultimate, you may be changed into the body of Dr. Osto. If Flowen is Olga Flow, then he would still retain the memories of Flowen. Thus, he turns one of the players into Dr. Osto, and tries to kill him.)
2. If you didn't know, Dr. Osto knew about Falz and the ruins before Rico went to find/kill Falz. Tell me this... when reading about the robots in the mines, you find out that the AI has been infected with a virus of some sort. Tell me... how the heck does a machine get a viral infection? Robots are not living beings, and therefore cannot get viral infections. This means that something/one implanted a virus into the core of Vol-Opt's motherboard. Hey! Guess who?! Yup, Dr. Osto. After finding that Red Rico was going to kill one of the most powerful beings on the planet (which [again... I'm guessing] Dr. Osto wanted to further study). So he gives a virus to Vol-Opt's AI, and makes all the mines go crazy. Again, a futile attempt. Rico makes it to Falz, but dies trying to kill of Falz.
3. Compare Dr. Osto to Dr. Montague. Sonic Team are trying to contrast good with evil. Dr. Osto as the evil/mad scientist, while Dr. Montague is the good/sane scientist.
There you go, I'm sending the trade now.

Zan the Mummy Man I'm still not completely sure why, but I have a therory that Olga took over took over Flowen's mind and made him insane...) I don't think it was the Olga core that made Flowen go nuts. Like all of those people in the quest "From the Depths" He must have started to lose his mind from the presence of DF I think the Olga Core was implanted to try to control the now beastly Flowen. Long story short, It didn't work. So Osto dumped the creature and decided to try somthing new. Osto went out of his way to hide some of his experiments which was sinister too. Closing links from Olga to Vol Opt after infecting him. Flushing De Rol Le down a drain. Caging up Gal Gryphon(Of course Gryphon escaped and did considerable damage to the seabed facility in the process.) I didn't like Dr. Osto but I guess this is why. Never thought about it all this way. But a discovery of Dr. Osto's led to more violence and manipulation in episode 3 namely the "Germ"

That's correct, and the proof that it is Flowen you get turned into is that when you beat Olga Flow on Ultimate, you see Flowen and Rico standiing together. Endings can be affected if you complete all the quests, and if you are using Red weapons at Olga Flow (just telling you because I don't remember what I had done).
